Right-back Clyne, 23, has been in fine form for Southampton this season as the Saints sit second in the Premier League table, and earned his second call-up to the national squad this week.
Manchester United and Three Lions captain Rooney starts alongside Danny Welbeck in attack and will secure a century of England appearances, while Kieran Gibbs replaces the injured Leighton Baines at left-back.
